01 / Context

Purpose

Immune-repertoire analysis depends on sequence annotation, yet assembling executables, germline databases and auxiliary resources adds friction. This project addresses packaging and interoperability around an established annotation tool.

02 / Implementation

Implementation

Bundle the resources

CMake embeds platform-specific IgBLAST and selected human germline resources at build time. The program extracts them into a private temporary environment at runtime.

Orchestrate annotation

Accept a FASTA file or one nucleotide sequence and invoke NCBI IgBLAST in its human immunoglobulin configuration. The underlying sequence annotation is performed by IgBLAST.

Enrich the output

Preserve original AIRR columns and append V, D and J family fields plus CDR3 amino-acid length when those fields are absent. These are derived fields, not a new AIRR standard.

03 / Evidence & interpretation

Evidence

Software evidence

The repository provides the C++ implementation, CMake build instructions, and a single-sequence usage example. The contribution is resource packaging, annotation orchestration, and derived output fields. Automated tests and accuracy or performance benchmarks are not provided.

Limitations

  • The packaged workflow targets human immunoglobulins. Other species and T-cell receptors are outside its documented scope.
  • A build toolchain is required. The bundled macOS executable is x86-64; Apple Silicon use is documented through Rosetta 2. Windows support is not documented.
  • NCBI IgBLAST and reference resources retain their upstream attribution and redistribution terms. End-to-end integration with ClonoDefs has not been demonstrated.

04 / Contribution

Contribution & attribution

Research need and design developed collaboratively within ComputImm Laboratory, with colleagues and supervisors; software implementation and deployment by Seyyed Mohammad Hamidi.

NCBI IgBLAST performs the underlying V(D)J annotation. The wrapper’s contribution is packaging and interoperability.
